Highlights

(1) Proposes a unified framework that couples multi-omics networks with biomimetic delivery for precise microbiota modulation.

(2) Translates Traditional Chinese Medicine syndrome differentiation into reproducible molecular subtypes to guide targeted interventions.

(3) Maps host–microbe–metabolite interactions (e.g., SCFAs, indoles) to identify actionable targets and stratify patients.

(4) Implements adaptive carriers-intestinal-targeted release capsules, probiotic carriers, extracellular vesicle, redox-responsive systems, microbial signal–responsive systems and multi-responsive pH/temperature systems - for site-specific release.

Graphical Abstract

This schematic outlines a pipeline for precision application of food–medicine resources by coupling an Integrated Multi-Omics Interactome with smart delivery. scRNA-seq, spatial transcriptomics, metagenomics and metabolomics translate “syndrome differentiation” into molecular typing, moving from panoramic views to fine resolution. A host–microbiota–metabolite network highlights key mediators (e.g., SCFAs, indoles) to enable efficacy-mechanism validation, subtype/target discovery, and personalized nutrition or prevention. Downstream, biomimetic carriers ensure site-specific action: intestinal-targeted capsules, probiotic carriers, extracellular vesicle–mimetic nanoparticles, and context-aware systems responsive to redox status, microbial signals, or combined pH/temperature cues. Together, discovery informs delivery, yielding safe, targeted, and evidence-based interventions.
